DESCRIPTION:Thursday 16/03\, at 13:30\, in Amphi Holweck at ESPCI (10 rue Vauquelin). \nWe will have the pleasure to listen to Manon Molina\, from DNA Script who will talk about her work on protein engineering for enzymatic DNA synthesis.\n\nTitle: Full circle @ DNA Script: Using enzymatically synthesized primers to engineer an enzyme required in enzymatic DNA synthesis \n \n\n\n\nAbstract: Synthetic DNA is driving the biotech revolution and benchtop Enzymatic DNA Synthesis (EDS)\, such as being developed by DNA Script\, will accelerate this revolution. \nEDS has the advantages to be easily accessible avoiding the use of harsh chemical and to enable the synthesis of longer sequences compared to the traditional \nphosphoramidite-based DNA synthesis. To meet the current requirements\, EDS involves engineered enzymes for optimal performance on non-natural substrates and environments. \nIn this seminar\, we will describe the enzyme engineering strategies used to engineer an enzyme for improved performance in the DNA script EDS technology and\, coming full circle\, \ndemonstrate how our benchtop EDS technology facilitated this effort.

Yet\, the problem of engineering devices that perform basic operations found in machine learning remains largely unexplored. I will first present the in vitro (cell-free) engineering of enzyme catalyzed perceptrons. The performances of the perceptrons will be exemplified with biological samples classification based on their metabolic\, protein and RNA compositions. With the goal of engineering in vivo learning devices\, I will next show how hybrid mechanistic-neural models can perfectly surrogate classical constraint-based modelling\, and make metabolic networks suitable for backpropagation and consequently be used as an architecture for machine learning. The performance of the hybrid models\, trained with experimental datasets of E. coli growth rates in different media composition and different gene knockouts\, will be showcased on cross-validation sets.

DESCRIPTION:Monday\, 27 March at 11:30\, we will have the pleasure to listen to Yann Chalopin (Centrale-Supélec) who will discuss his recent work on biological self-organisation and regulation. You may join in the Gulliver library\, or remotely at the zoom link  following the abstract below. \nAbstract : This seminar proposes to address an atomic mechanism describing how part of the regulation of biochemistry emerges in proteins and protein assemblies. A physical description linking the topology of macromolecular complexes to their biochemical function will be exposed through dynamic effects arising from fold-encoded localized phonons. We thus show that irregular macromolecules intrinsically possess information or entropy transport networks involving distinct molecular domains. These evolutionarily driven distal feedbacks between atomic fluctuations explain the basis of three of the most fundamental functions of proteins\, namely catalysis\, transmembrane communication\, and the inhibitory effects of drug molecules.
